On the author's website, it shows that the paperback has two bonus stories, but they aren't included in the ebook from what I understand. That means these can't be combined since the content isn't the same.

Amazon links will only work from the page for Kindle editions, and B&N from the page for a Nook edition. There is no "combined page".

So I can't have one page on Goodreads for one of the titles and then have two separate links on the page, is that correct? Because when I look at the page for my eBook it has a section that says "Get a copy" and it has separate buttons for Barnes & Noble, Amazon, Kobo, etc. Is there a way to make each of those buttons go to the correct link?

This is correct.
Get a copy buttons use the ISBN/ASIN/BNID of the edition you are viewing to search for a book.
The Kindle Edition page has an ASIN number, if you try to click on the B&N button for this edition it will search for the ASIN number. Since B&N does not recognize that number it will not find it. The same goes for the 294# that is the BNID, it will not be found on Amazon because Amazon doesn't recognize that number.
The way the buttons work there's no way to ask it to search for "this ASIN OR this BNID OR this ISBN" all in one click.

Thank you Vicky, that helps. Do you know, if I have an ISSN would each site be able to recognize that?

I assume you mean ISBN, since ISSN numbers are for periodicals?
If so, no.
Amazon uses the ASIN instead of the ISBN, the original ISBN may be inside the Kindle Edition once it is downloaded but Amazon never uses it on their site so the link wouldn't find it.
If your book is listed on Barnes & Noble with a BNID starting with 294 it also masks the ISBN number. In some cases B&N uses the ISBN number and does not apply a 294 number, but I'm not familiar enough with ebook publishing to know when they use each.
Kobo is the same as B&N. Some editions use a Kobo identifier which starts with 123 (I believe) and others will use the ISBN.
It's also worth noting that the get a copy buttons are specified by each individual user based on where they shop. Some users may not ever see buttons for Amazon/B&N/Kobo and may use buttons for their library system instead.

"The Dragon Pits" has a message attached to not be combined with the main work. Looks like they are different enough to remain separate.

I would prefer an explanation / link to the manual how to combine them myself; hmm... perhaps to change the primary author of both to the same name and combine then? Is there really no saner way?
