It seems to me it's not so much a case of Chekhov's Gun as it is her learning something (or stumbling into something) and then turning around and using that knowledge in a practical way no one else had thought of.
One could interpret Lessa's jump through time as plainly foreshadowed. After all, we have the 400-year-old mystery of the "suddenly empty" weyrs, which is repeated a few times, and then Lessa learns dragons can teleport through through time. She certainly ponders it a bit.
When I first read this at 12 years old I never saw it coming, but the clues are all there. Along with the mysteries I'd started reading, Dragonflight opened my eyes to the whole concept of "foreshadowing." Today I'd like to think I'd see her epic time traveling as a given. (I certainly ruin enough TV shows and movies for people when I accurately guess their outcome.)
