I prefer the comma, actually. And as the Manual states, either with or without the comma is acceptable.

My bigger complaint is when the series information isn't included in the title at all. When you look at the book titles on your shelf you can't tell what book in a series it is without going into the book page and checking there. And if I am trying to search my shelf for a series the books without the series name in the title don't show up. (Yes, I can go in and add them as I find them.)
The Librarian Manual states "…place the number after the series name with the # symbol in front of it. … Previous conventions used a comma after the series name and before the number; this is also acceptable."
So the standard is (Series #1) while (Old Way, #2) is also acceptable. However, there are a lot of commas being used in very recent series. I think I've discovered the reason for this:
When you click to edit details/add a book and place the cursor in the title box, you get a little pop-up of instructions: "If the book is in a series, put which book it is in parenthesis after the title. For example: Breaking Dawn (Twilight, #4)."
PLEASE, could a super or someone in tech remove that comma and make it "For example: Breaking Dawn (Twilight #4)"? Pretty please? With sugar on top? I think those extra commas would decrease speedily.
