The Call of Cthtulu by H.P. Lovecraft is based on a similar premise. This predates 2001, but is perhaps lesser known, and is of the horror/fantasy genre rather than science fiction.
Another great example is the Revelation Space series by Alastair Reynolds. This series of novels takes place in the distant future where humanity is exploring the cosmos and discovers the remains of many alien civilizations, and learns that there is a common cause behind their extinction.

The World of Ptavvs by Larry Niven goes one better by finding an actual ancient alien on Earth.
Protector (also by Niven) is kind of like this, in that humans are actually descended from the alien Pak.
Inherit the Stars by James P. Hogan offers a bit of twist, in that they find a dead astronaut on the moon... and he's millions of years old.

Actually, it was 2001: A Space Odyssey that they got the idea from. Though it wasn't exactly the first example of the concept of ancient aliens tampering with human evolution, it is certainly the most renowned and respected example of it.
