You do realize that there are muliple answers for this one? Obviously Dumbledore for most of the books. After his death Deputy Headmistress McGonagall took over the post and after the Ministry of Magic fell, Professor Snape was given the position of Headmaster. And who can forget that Umbridge promoted herself to the position temporarily.
