What's the Name of That Book??? discussion

So as most are wont to do I came across a vague memory of a book I read when I was younger while in the shower.

Now I cannot stop trying to figure out what the book was.

For the love of all that is holy please help.

What little I can remember:

-YA fantasy fiction.

-Main character is a young boy.

-Main character has a loving but harsh mother.

-They live in a small medieval-esque town.

-Boy is bullied by a group of boys.

-At some point a damn breaks and the boy lashes out with powers and badly hurts one of the boys. (For some reason I remember sticks being involved)

-Magic is no bueno in this town akind to the persecution of witchcraft.

-There is a fire and the mother is burned. She is brought to a nunnery like place to heal. She is sequestered away in a room left to wonder about the date of her son.

-The main character takes off to the woods to hide and that's were his journey starts

Other information that MIGHT be part of the story:

-The mother knew her son might have powers and tried to suppress it.

-The main character's father MAY be a wandering evil entity that the mother was seduced by. OR she comes to believe he was evil.

I know it is not much to go on at all. This why good old Google has failed me.

Any help would be greatly appreciated and will go towards preserving what sanity I have.

It doesn't entirely match, but maybe Brightly Burning by Mercedes Lackey? The woman who gets sequestered in a nunnery is the mother of one of the boys he kills, as she keeps trying to get revenge on him.
