Kindle editions are listed on Goodreads with an ASIN, not an ISBN.
If the ISBN is used on other sites as well (common), it is added as another edition, format ebook. If it is only listed on Amazon, then the ISBN for the Kindle edition simply won't be used on Goodreads.

Ebook editions with an ISBN are not Kindle editions, they are ebooks.
If it's only available on Amazon, just add the Kindle edition with ASIN. This is the only time it's ok to remove an ISBN and merge it into the Kindle edition, although I would tend to post it for the supers to take care of with an explanation, just to get a second opinion.
(Even if there is one in the frontmatter, it's probably because they used the same source for ebook editions available elsewhere. You cannot reliably search for an ISBN for an ebook on Amazon - it does work for a very tiny subset of books and those are primarily from the big 5 publishers. Even if it returns a result, the ISBN doesn't show on the page. For the vast majority of books, it will simply not find a result.)
