First thing that comes to mind is Cage of Souls by Adrian Tchaikovsky.

Perhaps Inheritors of Earth? (Not sure if this had aliens or not, I read and liked it but don't remember the plot so well now.
There Will Be Time, Poul Anderson. It doesn’t fit exactly but there is time travel to a far future.
