I'd recommend the Ms. Peregrine's Home for Peculiar Children series by Ransom Riggs (I've only read the first book, so I can't vouch for the rest of the series). They have a dark academia/x-men/historical fantasy feel to them. Frankenstein by Mary Shelley is one of my favorite classics, but it's more sad than scary. My best recommendation (I love this series a lot) is the Archived duopoly by Victoria Schwab. The series is criminally underrated and while the "academia" part doesn't really make an appearance until book 2, they are perfect for stormy fall nights/halloween season. All of these are a bit more dark than they are academic, but I think they might hit the target anyways :)
