Yes combine the book, change nookbook to ebook.

I think there are 2 ISBNs because I saw the one on B&N that is attributed to that edition. So no don't change ISBNs.

What do you mean? In general the ISBNs listed on B&N for nookbooks are often used elsewhere for the same ebook. Unlike Kindle books, nookbooks are not using a proprietary format.

Because the B&N import is currently importing them as nookbooks, and an overall fix has not yet happened.
