New (and free) Apple program looks great, but the cost of ISBN numbers for a small number of books is still very high unless one of the Apple Aggregators will accept books made with this program?

Not sure about Apple, but Smashwords and Amazon Kindle both supply free ISBN's for their eBooks. And CreateSpace also provides a free one for printed books.

Am hoping that Smashwords, who I use, will start to acept books made by iBooks Author. Have emailed them but it may be early days as yet.
