My biggest pet peeve with eBooks is poor formatting. That is a huge turnoff for me and can actually cause me to stop reading the book. Misspelled words are a turnoff as well.
I love holding a hardback book in my hands and turning the pages - and love reading eBooks that are properly formatted as much like physical books as possible.
Anything worth doing is worth doing well.
