That's just the format BN publishes their ebooks in.

Epub is the standard ebook format. It's used by virtually every ereader except Apple products and the Kindle and sold by most etailers (except Apple and Amazon.) So yes, it is a different way you can buy books for your Nook. There are many, many ebook sellers you can use other than B&N. Examples are Books on Board and Diesel. They often have good deals and coupon codes.
NookBooks are epub with a special DRM added, which means they can only be read on a Nook or Nook app. (Unless you break the DRM.) The opposite is not true -- you can read any epub book on your Nook.
