I had to look up what SCP foundation was, and now I second your request for nominations. Reading through the wiki is strongly giving me Control vibes (referring to the videogame, which I loved and highly recommend if you haven't played it) and I am definitely going to be following this thread for hopeful recs.

Thomas Olde Heuvelt writes fantasy horror that has a secret organization that looks into/contains the paranormal with his books Hex and Oracle

Sci-fi horror wise I'd recommend The Last Astronaut and Annihilation.
The Atrocity Archives part of the Laundry Files by Charles Stross could also work for you.
I've also come across http://www.shadowunit.org/. A collective storytelling project. Known authors like Elizabeth Bear have contributed to it.
